of some patched and unpatched files in order to see what is wrong.

I hope you didn't unpack the tarballs with WinZip ?
Most versions have an option "TAR file spart CR/LF conversion" checked
by default. So when you detar a tar file, WinZip adds CR/LF to all
files !
Another idea is the Cygwin mount mode of your hostfs directory... but
it should not be a problem.
