1) is a configuration issue (missing mouse driver, just run Clocky)
2) is weird and definitely does not happen in Linux. Don't have Windows
handy to try out.

see above, you're missing a mouse driver that would let ARAnyM know that
you're moving the mouse out of its window.

I don't think that another window gets topped when you move the mouse
pointer out of ARAnyM window.

Anyway, serious ARAnyM users run it full-screen to get real Atari
feeling without any window issues :-)

not sure what you mean by "going nowhere". Normally in 0.9.8 the mouse
click inside of ARAnyM window activates the mouse&keyboard grab.
Afterwards all mouse + keyboard input goes to the Atari operating system
running inside. Even Alt+Tab (in Linux).

Clocky contains a mouse driver that will allow you to free your mouse.
It's completely unrelated to Alt+Tab.
